I’ve seen Manuka honey sold in Lopia, which is a normal supermarket, so I assume it’s easy to find elsewhere. They also have it in iHerb, along with other options.
Try a supermarket rather than a convenience store.
There’s a pretty robust local honey scene wherever you go in the country. I suppose Tokyo is a little harder for production but I’m sure the surrounding areas and probably places from all over the country send their products in to specialty shops in the city.
Edit: Costco also sells imported honey in three packs. It’s a lot of honey to work through, but it’s comparatively cheap, and as I recall the label says it’s clover honey.
