I understand that when salary hits 20M you can’t have tax deduction, but I wonder what if my salary is not fixed and might be one year above and then one year below? For example house loan deduction, will it be resumed if one of the year going below 20M?

You can claim the tax credit in any years where your net income is less than 20 million yen (i.e., gross salary is less than 21.95 million yen), assuming you continue to live in the relevant property.
