Question on taxes and length of time in Japan

Saw a recent post about length of time in Japan and paying taxes, so am looking for some clarification about a potential situation:

I got approval to work for my US company remotely from Japan for 6 months to take care of parent (I am a dual JP/US citizen). Following the 6 month remote work period, I’d like to take 3 additional month unpaid personal leave (I’d still be employed by my US company). So I would be in Japan for a total of 9 months.

I am fine if I need to pay Japan taxes on my income, just wondering what implications this would have for my US company. I assume they specifically said I could work remote for 6 months so they could avoid taxes, just want to know whether me spending additional time in Japan (NOT earning income) would cause issues. If it matters I do plan on obtaining a residence card/my number card (for personal reasons).
