Did not fill tax return on a 50k income, how bad was it?

I’m a stay-at-home dad, currently on spouse visa. Back in 2022, I worked a baito job for a short while and earned around 50,000 yen. This was my only income in 2022, and I mistakenly believed that I don’t need to fill an income tax return, as the amount was under 200k. I did fill a residence tax return in May or June this year.

Recently, I learned that althouth that amount was low enough that I don’t need to pay tax, I’m still required to fill income tax return, as it was salary income. My question is how bad is this mistake? Can I go declare it now, and will it be any penalty? I also applied for PR this January, and so far I did not receive any query yet. Will my application be affected as well?
