For dual nationals: which passport did you use to apply for the proof of vaccination certificate? The passport number on the cert should match the passport you’re going to use. (I have to use both) It’s for entering Canada so I figure I only need the Canadian passport number on the certificate. Did anyone apply for both passports or am I overthinking this?

Doesnt it relate to the passport number in city hall’s system? If so, I assume they know nothing about your Canadian passport so they’d probably only put your JP passport number.
You can use any. Why should it matter ? If you need your Canadian passport for entering, but a Covid passeport tied to your Japanese one, you can always show both passports.
My son is a dual national (JP/US). For Japan, I used his Japanese passport number on the MYSOS system and for the lab in the US that did the paperwork for the PCR test, since Japan is the country requiring the test. I.e. – I matched the passport of entry with the vaccine cert. When we went through entry several hours ago, vaccine checks were a completely separate step from the actual border control so I don’t know how much it really matters. Of course, Cananda’s entry process may be different.
