My vote goes to La Porte du Ciel Bleu in Kitayama. It’s a tiny shop down a bit of an alley run by a wonderful couple. I think they are ¥240 each. Crispy on the outside. Not too big and with a super-flavorful custard filling. If they don’t have any in the case, they’ll fill one for you in the back. They also have amazing marshmallows in season (ponzu, raspberry, etc.).
