First trip to Japan and a few questions with it

My friend and I will be there for 12 days, from 18th to the 29th of March. Just so to get the general idea of how we plan to spend our time, here is the itinerary:

17.3. – landing late around 11pm, do the usual airport things and head to the APA hotel near the airport we are staying at for most of the trip

18.3. – shibuya – visit some museums and art galleries, shibuya sky, bars, stores etc.

19.3. – ueno park – museums, the zoo, some landmarks and if there is time head to asakusa

20.3. – sumida/asakusa – more museums, Skytree, Sensoji and stuff around Asakusa if we didn’t visit it the previous day

21.3. – chiyoda/ginza – yushukan museum, walk around the park of the imperial palace, some other museums in the area and finish up in Ginza

22.3. – shinjuku – visit the shinjuku park, tokyo metropolitan government building, walk around omoide, kabukicho and get a drink in golden gai, oh and go to a couple of museums (you may assume that a museum will be visited every day)

23.3. – yokohama – Gundam Factory Yokohama, Chinatown, Cup noodle museum, Minatomirai, the brick warehouse (idk. what the name was)

24.3. – fujiyoshida – Fuji Q and some other temples, walk around Lake kawaguchi – feel free to recommend things to do here

25.3. – Kyoto day 1 – Nijo Castle, Imperial Palace, Kiyomizu, Heian Shrine, Restaurant Row Alley

26.3. – Kyoto day 2 – Kinkaku temple, Arashiyama Bamboo Forest, Togetsukyo Bridge, Fushimi Inari

27.3. – back to Tokyo but no real goals set

28.3. – Akihabara – just various anime, electronics and cafe stuff you do in Akihabara

29.3. – Koto City/Odaiba – spend the last day visiting some museums and shopping malls that they have there

30.3. – fly back home at 2 AM in the morning (x_x)

These are the things that still trouble me:

What pocket WiFi rental service would you recommend I’ve mostly been looking at eConnect, Ninja and Japan WiFi and would you recommend picking it up at Haneda early in the morning or to have it delivered to the hotel?

Do you think that the Kyoto things are doable in a day? Would you recommend going to Nara on the 2nd day in Kyoto in the morning and visiting whatever else there is time for in Kyoto?

The 27th is empty because I was planning on going to Hiroshima on that day, but I might not do it because it might strain my budget too much and I’ll be alone, since my friend will be going back to Tokyo on Kyoto day 1 – so what would you recommend I visit on the 27th if I don’t end up going to Hiroshima? I mainly like anime and video games, but I’d also like to try as much food as possible so if you have any recommendations for that I would appreciate it very much.

Should we buy the Shinkansen tickets ahead of time through Rail Ninja or some other website?
