Question regarding dual citizenship

For people born in Japan who also have citizenship in another country and are over the age of 21, can they get into trouble for staying overseas in that country for over 3 months if they left Japan without a visa? I know that they are supposed to file a 在留届 (zairyuu todoke). Is that sufficient paperwork to be OK? Is it troublesome when returning to Japan say a year later? A citizen doesn’t need a visa after all, so it wouldn’t seem to be a problem except for the fact that Japan doesn’t permit dual citizenship.

If anyone knows, or has personal experience I’d be grateful to know.
