Travelling to Japan in October

Hi everyone,
Me and my partner are travelling to Japan in October. Not fully planned out yet, most likely 2-3 weeks.

1. We are basing our itinerary around Tokyo (3-4 days), Kyoto and Osaka (4-5 days) for the most part. We also want to experience some “hidden gems”, where we could spend 1-2 nights. So far we found a couple of places we like, like Ine in the Kyoto prefecture, Beppu on Kyushu. However we would really appreciate any suggestions if someone has firsthand experience of “discovering” a smaller town that isn’t the most touristy place.
2. In line with the previous point, we would love to spend some time in nature. Any suggestions related to national parks, hikes, caves and similar natural attractions?
3. Any other suggestions, like tours with locals, tea ceremonies, local festivals and similar?
