Is this considered a micro-aggression?

I’ve heard from several foreigners living in Japan that Japanese people asking them “Are you going back to your home country?” is considered a micro-aggression.
They say it’s because the Japanese people automatically assume that Japan is not their home.
I personally don’t understand this (obviously if you look foreign, have a foreign name and a foreign accent, you’re probably not from Japan) but this seems to be common way of thinking.
What do you guys think?
