Try Craigslist- you’ll find more international/US individuals having leaving the country garage sales. Garage/estate sales aren’t really a Japanese thing.
If you buy it off from someone, please make sure the anti-thief register is under that person’s name and the bike is not a stolen one. You will also need the person to help transfer the register to your name from the nearest police station.
You can save all these troubles by buying one from a shop which is everywhere (just Google map search bike shop) . The shop will help you do that registration for 600 yen.
I live in tsukuba and theres lot of students who are ready to give bikes really cheap as they graduate!
There is a few facebook marketplaces as well
But north of the university around sakuragicho(??) theres bunch of bicycle shops as well
