I couldn’t use Narita Airport’s automatic gates with my Japanese passport due to my dual citizenship

Hello! I have some questions for individuals who hold dual citizenship and have recently entered Japan using a Japanese passport.

As the title suggests, a few days ago, I encountered an issue while attempting to use the automatic gates at immigration in Narita Airport upon returning from a trip to Hong Kong. Previously, when I traveled to Hong Kong from Haneda Airport, I had no trouble using the automatic gates there. However, upon returning from Hong Kong to Japan through Narita Airport, I encountered repeated errors prompting me to call staff for assistance. Despite trying different gates, the issue persisted. So, eventually, I asked the staff what was happening and they responded that the problem arose due to my dual citizenship and I was told I had to join the line for foreign nationals and pass through immigration with an officer, where I faced no further issues. Interestingly, I did not encounter this problem two months ago when returning from Italy, also using my Japanese passport. (I wonder if this happened due to visiting Hong Kong)
Therefore, I have the following questions:

* Have any of you experienced a similar issue at any airport in Japan?
* How did they know that I have dual citizenship?

P.S. I hold passports from Japan and an EU country.
