Do I have to use Katakana for On-yomi readings of compound kanji?

Heya, beginner at japanese here. I noticed that in Jisho, and various japanese dictionaries that for the on-yomi reading of a word, the kana part of the word was spelt with katakana. I know this is the custom, but does that mean that I too have to spell out these words with Katakana, to clarify if it is the on-yomi and kun-yomi readings?

Like,入園, the entry in the dictionary is ニューえん. Do I write it this way or as にゅうえん? And are there exceptions?
