Japan Trip in early May

I’ve been doing some research for my upcoming trip and wanted to confirm some things and see if there are any recommendations and stuff I might’ve missed.

I was looking to get the JR Pass but I think it’s actually cheaper for us not to (?).
Our itinerary is to leave Tokyo May 8th and come back May 15th so I was looking at the 7-day JR Pass.
However, it ends up being $447 CAD and when I look at individual tickets (on Klook), Tokyo – Kyoto – Osaka – Tokyo ends up being ~$300 CAD. Am I missing something?

How about transportation within Tokyo? Are there any subway passes I should know about?

We’re planning on having a Mt. Fuji day-trip which will be outside of the aforementioned 7-day range. Do we just book a train and get there on our own. We plan to do some very light walking around the area, so looking for any recommendations on that as well.

We already have Nintendo World tickets, need to get a reservation for Pokemon Cafe, Capybara Cafe is
walk-ins only. Are there any other alike activities that I should know about?

Plan on having some cash on us, an eSim, and not tipping. Any other things we should know?

This is our first trip to Japan so just trying to be prepared, thanks!
