Employer files my tax form, didn’t know I needed to report non-remitted capital gains

Basically I’ve never done my taxes because my employer has always done them for me. I’m a non-permanent resident at 4 years, and I sold a bunch of U.S. mutual funds in 2023 for the first time. All of it was purchased prior to coming to Japan, the capital gains were about $28,000, and none of it has been remitted to Japan yet. Because I didn’t remit it, I didn’t think I needed to report it as it isn’t taxable in Japan. Then today I learn about the “Confirmation of the Type of Resident Status” that should be included with my final tax form.

What’s the best course of action to remedy this as we’re now outside of tax season? Should I go through my employer or go to the tax office myself? Do I just have to submit the corrected form and is there fine for this? I wasn’t trying to hide anything, I just legitimately didn’t know this form existed until today.

Edit: I’m a full time employee and never had any other source of income in Japan, so I never had to file a tax return.
