I’ve already changed my number everywhere online (Line, Google, Amazon, home country bank…), but
Do I need to go the the city hall and tell them to change it in their database? Or will I just face a lost Japanese confused as to why this Gaijin want to change its number and lose 2h.
(I will go to my japanese bank to change it, as I’m pretty sure that’s required for them)

No, city hall doesn’t need to know/care. You should definitely update it with services that may call you like utilities, your rental company, your domestic bank (which you’re already going to), etc.
