Exactly what the title says. Might seem like a silly question, but I’m a new student here in Tokyo and will be here for at least 6 months. Can I pay my health insurance bill with a credit card at the conbini? Or will it need to be with cash?

Generally no, that kind of bill is usually cash only, and might not even be payable at the conbini at all.
At convenience store, cash only (and maybe store own cashless system like nanaco for 7-11).
You may apply for automatic bank deduction. See your ward website for detail.
I think most ward in Tokyo allow you to pay via PayPay, LINE Pay, etc, which should allow payment by their own brand of credit card, but it requires extra fee.
You can pay by credit card using the モバイルレジ (Mobile Reji) app for your phone. There is a small surcharge though. Like 27 yen for under 5000. 82 yen for 5001 ~ 10,000.
