Walking around Asakusa, I’ve seen lots of places with halal signs and stickers on their doors, so there should be plenty to choose from
The only difference is when they kill the animal they say bismallah……
Sankyu Halal Japanese food (三休 ハラール日本料理) is a jp halal restaurant in Ueno, opened by a friend of my acquaintance, so I can definitely recommend. 上野1-2-9

Almost certain Gonpachi in Asakusa will do a halal course if you book it and request it at least 3 days in advance.
Saray Kebab is not very good itself, but I remember they have a big printed guide to Halal places in Tokyo.
Asakuka has a halal A5 wagyu beef restaurant outside the station, akihabara has a halal restaurant called nikkonikko near the station aswell, they serve ramen and katsu curry.
