Hotel/Areas to stay

It’s another one of these posts but looking for some recommendations/advice on hotels and areas to stay in Tokyo and Kyoto.

I’m intending to go to Japan in late November for 2 and a half weeks and I’ll be splitting my time between Tokyo and Kyoto (I’ll also do one night in Osaka). Id be doing probably 6 nights in Tokyo, 6 nights in Kyoto (1 of those will be in Osaka) and another 5 to end it in Tokyo. I’d be doing day trips as part of those (Hakone,Nara, Yokohama most likely)

For my stays, I’m probably looking at either Shinjuku or Shibuya as that seems to be most recommended for the first part in Tokyo and then I’ll probably end it either The Okura or another nice hotel on the east side. I’m looking at Hilton, Kimpton as options in Shinjuku or Cerulean, Excel Stream in Shibuya but if anyone has recommendations there, it would be great. I’ve seen that a lot don’t like the locations of those two in Shinjuku but I’d like that they’re in quieter areas but still walkable to a busy area. Depending on weather, I’d intend to do Hakone in this part of trip so staying in Shinjuku might be better for that.

For Kyoto, I’m a bit more lost on where to stay. Hotels I’ve looked at are the two Doubletrees, Hyatt Place, Ace Hotel, the Best Western and a few others. I’ve seen people recommend staying around the Gion area but there doesn’t seem to be many hotels there (maybe I’m booking too far out as I don’t get many options). Ideally I’d be looking around sub 400 euro a night and a decent sized room.

For Osaka, I’m not sure I particularly care where I stay as it’s one night and I intend to be out a good bit that night, and for second stint in Tokyo, I’m leaning towards Okura as Conrad is coming in a bit too expensive.

So for my questions, it’s Shinjuku vs Shibuya and any recommendations on the four hotels I mentioned (or anywhere else), and then where is good to stay in Kyoto (should I go around Kyoto station or is it a lot better to stay around Gion or Kawaramachi)
