Sorry I can’t help you too much, but in my case the process went well so I don’t think it’s due to any Katakana/Romaji issue.
The bank account registration for MyNaPoints is a bit confusing. You’re asked to enter the name on your account and then your name again in furigana. The problem is that it uses the furigana entry to register the account. My bank required me to use the name that’s printed on my residency card entered in full-width romaji in all caps. My name in furigana is in katana, which caused a name mismatch. I solved the problem by entering my account name in full-width romaji in both places.
I had a problem with my bank too, I had to use the same Katakana that I had on my bank account. If the Katakana is not exactly the same it won`t work.
I did it last week, just make sure its written the same way as in your 通帳
