Family trip to Tokyo, Osaka, & Kyoto. What is recommended to do?

We leave late March and plan on traveling by bullet train to each city for a few days. It's our first trip to Japan, and to that whole continent in fact.

Any good advice of attractions or buying our tickets to things ahead of time that is recommended (excluding plane tickets and hotels)? Such as, should we get our bullet train tickets early or when we arrive? Is it crowded on the trains or is taxis preferred (I've seen many videos of staff with white gloves shoving people into a packed train car)? Like I said, I have no idea what to expect. And as someone that likes to be prepared, I'm anxious about this trip.

My son (9yr) and I are video game fans, and I hear there is a Final Fantasy restaurant. And my wife is big on Harry Potter. Any attractions or places recommended that would be fun?

I'm new to this tread so I've got a lot of catching up to do. And any advice is appreciated.
