7D6N for first time solo to Japan

I'll be travelling solo and first time to Tokyo-Kyoto-Osaka from 21-27 July but I'm quite confused with the metro system. I've checked out the rail maps but would just like to confirm. I will be landing at Narita T1 and will be taking skyaccess to ningyocho station, I don't have to change stations and can just sit through right?

I've booked the dream sleeper bus for 26th July night but I have 12 hours to spare from my hotel check-out timing so I thought of staying at the Kaikatsu at Dotonbori for 9 hours, have lunch somewhere nearby and experience net cafe food before heading to Osaka station for the bus. But I was unable to register on the web as I'm not Japanese and does not have a Japanese number (required on the website). Is there other ways for me to book the VIP flat room in advance? It will be a Saturday so I'm worried the place might be sold out.

Since I'll be travelling to 3 different places, I'm not sure which digital card to use also.. Icoca, Suica or Pasmo. Do I have to use Icoca at Kyoto/Osaka and Suica/Pasmo at Tokyo? Or can I just use 1 card for the 3 location? I'll be taking trains and buses. I think all are JR line stations?

This is my itinerary,

21: Tokyo (Taniya, Ueno Zoo, Ramen Cocoro)

22: Tokyo-Kyoto (Bento from Shinagawa station, Shinkansen, Pokemon Centre, Ichiran, Nishiki Market)

23: Kyoto (Change of hotel, La Curry, some traditional shop that sells snacks, Honno-ji Temple, Izakaya for dinner)

24: Kyoto-Osaka (Grill Ron Hanshin, Keihan City Mall)

25: Osaka (R. J Cafe, rent yukata(?), street food(?), Tenjin Matsuri, fireworks at night)

26: Osaka (Dotonbori, Kaikatsu Club, Abura Soba Kirinji Sennichimae, Aizuya Namba Walk, Dream Sleeper Bus)

27: Shinjuku-Narita Airport (maybe travel to Mitsuyado Seimen for lunch(?))

I'm not sure if I should maybe spare some time on 24th to go Nara and see deers :/
