Tips for efficient travel to/from Takayana/Shikira-go/Kanazawa and where to stay?

We (my husband and I) are planning a 13 day trip to Japan in October where we will fly in to tokyo then go to the Takayana/Shikira-go/Kanazawa (TSK) area to see all three areas than proceed to Kyoto and then back to Tokyo to fly out.

I'm a little confused about how best to get to/from the TSK area from Tokyo then to Kyoto and where to stay in the area while we are there (base ourselves in one place or stay in a couple of different places) and how best to travel among the three towns (train/bus or hire a private guide/driver for this part of the trip). If we do the train/bus, are there taxis available while in these towns to get around?

We have 4-5 days to give to the area (including the days we will be traveling from/to Tokyo and Kyoto. While we are there we want to stay at a nice ryokan (more on the luxurious end) and spend time at an onsen (ideally would combine these two).

Any tips about itinerary/ travel related to seeing this area and where to stay would be greatly appreciated. We are in our mid-50s and fairly active but beyond the stage where we want to spend much time navigating hassles while traveling.
