Haneda Airport to Kyoto – TRAINS, PLANES, AND CUSTOMS

Hello, I'll be going to Japan in October from LAX for my first time and flying into Haneda Tokyo Airport @ 5:30pm

I've decided to go to Kyoto for 2-3 days first then end up back in Tokyo for my final days (4-5 days)

MY QUESTION:

Should I just fly out of Haneda Airport to Itami Airport in Osaka and take the train to Kyoto? it seems cheaper $60-80 to fly from Haneda to Itami then grab a train from Itami to Kyoto? It'd be cheaper and quicker I think then going from Haneda to Shinagawa Station to Japan Rail Bullet Train and cheaper (and I think also LESS confusing navigating for my first time)

MY REALLY IMPORTANT QUESTION:

Will I have to go through any customs or any long process that would make me miss the Haneda to Itami Airport (flight lands at 5:30pm was thinking I'd try to grab the Haneda to Itami Airport at 7pm or 7:15pm) I understand the terminal 3 is international in Haneda Airport and Domestic (Haneda to Itami is Domestic Terminal 2) Is there any transition or LONG process or has anyone done this before or can I just walk from Terminal 3 International over to Terminal 2 domestic without a bump in the road then go through customs in Itami Airport to exit to the train in Kyoto?
