My reason: I have an IIJ mobile sim and IIJ home internet bundle in my tokyo apartment, so it is significantly discounted. Still have family living there so I will leave it as is.
But I myself have to move to another place outside Tokyo, and I was thinking of getting another sim + home internet bundle, this time from rakuten.
Is this allowed?

Why wouldn’t it be? A phone isn’t connected to your identity in any way.
I have like 6 numbers in my name. Definitely possible. Why wouldn’t it be if you can afford it?
Also any kinda sign up bundle would only matter if provider is the same. In fact check IIJ if you can get some further family discount by just adding a new sim.
Are there countries out there that limit one phone number per person??
