most onsen don’t have spa services, if that’s what you are looking for. hotels are eminently more likely to do that sort of thing.
Split up for an hour and enjoy a real onsen experience.

Idk of spas but many onsen have “kazoku” onsen.
This gets asked often here. There are not many options, as Kyoto is not an onsen city.
There is a small onsen hotel area called Yunohana Onsen in Kameoka, a short train ride and then bus from the local station. They are all hotels, but they have day packages. A few have private baths you can reserve. It’s not that high end, but the closest thing to Kyoto.
I don’t think this is quite what you are asking for. Onsen don’t have spa services usually besides a massage area maybe. You’re going to need to book something at a higher end hotel, and you’ll need to be a guest probably.
