Itinerary Check 18 days in Japan with a 5 year old

Help me out!
We'll be there in early October. It's not my first time in Japan, but my husband's and kid's first time!
My kid is lazy so we're bringing a stroller so he can sit, eat, drink and draw when he gets bored (that is his favorite activity and he lets us do whatever we want if he has an activity book).
Theme parks are a must, this trip is basically to make the kid happy, plus, we love theme parks.
I'm worried Kyoto might be too boring for the kid, help me out there.
Husband really wants to see the Gundam Factory in Yokohama.
Our budget is LOW, we're broke ass parents from Brazil, so our money is worth basically nothing. Don't suggest expensive restaurants.

Day 1: Arrival and Monzennakacho Exploration
