I have a layover at Haneda Airport before a domestic flight, do I have to go through customs?

My original flight has been delayed by a bit, so I’m worried I’ll be running through the airport like a mad woman! Not sure if I do it here or at my destination (Matsuyama). I assume I’ll do it once I’m at my final destination but I cannot remember as I haven’t done a layover flight in years!
