Solo Traveler – where to stay?

I've been planning my solo trip for several months now and have had lodging booked, but the more I research the more I question whether I'm making the best choice for me. I would really love some suggestions on what might be the ideal place for me to stay during my 11 nights in Tokyo next April.

Currently I have reservations that my meet my budget locked in at Hotel Gracery and Daiwa Roynet in Shinjuku and All Day Place Shibuya (each for the entire stay, I'd only choose one). I'm hoping to stick to around $3000 USD or less for my stay so top tier places are probably out, and I definitely am not interested in a capsule hotel or hostel for this visit.

A little about my plans… I'm friendly if approached but am not a partier or social butterfly and aside from maybe a night or two at a bar to experience it, I will spend most of my time with ear buds in just keeping to myself in between locations. I'm sure I'll usually be in before 11 pm. I plan to do at least a day in each major district (Akihabara, Shinjuku, Minato City, Nerima) doing as much as I can. I am going to take a day trip to Chiba. I'd like to do one more day trip out of the city somewhere, and if I can get a Nintendo Museum ticket, I will likely take an overnight trip to Kyoto for that.

My goals are just to take in and experience the culture. Eat everything. Find gaming and anime merch/gifts. Geek out at themed cafes. Take alllllll the pictures. Visit parks and shrines. Find real life locations of places I've adored seeing in video games and movies/anime. I figure that I would ideally be close to a central station for access to get all over the place easily, but other than that I just don't know what would be the best.

Any suggestions are so appreciated. Thank you all in advance because this sub has been an amazing resource for me already.
