3 day gap in my itinerary, what should I do?

Hi guys I'm planning to go to japan end of this month for 14 days total (10/24-11/6). I am going to have 3 days in tokyo, 2 days at disney, 2 days in kyoto, 1 day in osaka and was planning on taking the overnight ferry from osaka to beppu to see the hot springs and then go to takachiho gorge from there and then back to tokyo to fly out.

The problem is I was researching how to get from beppu to takachiho and it seems like public transportation isn't the easiest in that area and it would be easier to go from beppu to Fukuoka and then have a tour take us from Fukuoka to the gorge and back. I would rent a car but I'm traveling with my mom and she says no way.

I wanted to do this plan because the ferry experience seems cool, I was intrigued by the onsens of Beppu, the gorge looks beautiful during the fall, and I am intrigued by Japan's coast. Is it worth dealing with the difficulties in transportation/logistics? Seems like a lot of back and forth for 3 days.

Some of my interests: I love Spirited Away and I'm a big foodie. I've already planned to see the major cities, but I saw a photo of Japan's coast that I'd love to visit—I just don't know where it is. Based on my interests and the itinerary I shared, what would you recommend for the end of my trip (11/3-11/5)?
