  1. Day 2 : as far as I know, Samurai museum was in Shinjuku, so would not be logic to do between Meiji-jingu and Takeshita street, but does not really matter as it’s close.

Day 3: Edo-Tokyo is also close, but at least we know it’s for renovation and it will reopen one day.

Nikko-Nagano is the moment I start asking questions. Do you know how many hours it’s going to take. I would personally just check to return to Tokyo for at least a night so you don’t waste a day in the train.

Ok, the next part is really confusing, so you want to go to Nagano, do a daytrip to Matsumoto and go to Hakone next ? That make no sense. Then You want to do Takayama, daytrip to Kamikochi, Kanazawa…

What make most sense is Nagano, Matsumoto and from there, bus to Takayama via Kamikochi, then Kanazawa. I would do Nagoya and Hakone after Hiroshima on the way back to Tokyo.

Also… Kusatsu… just last… that barely make sense as a daytrip, you should expect to stay the night and return to Tokyo next day… or why not just do Kusatsu before Nagano, or just skip it, you already have several other onsen.
