After looking around online for better routes, I changed some things and was hoping someone could see if there’s anything wrong with this.

Your Tokyo leg, particularly Days 2 and 3, is a bit ambitious. I would try to aim for 2-3 main spots per day and take into account the need for food and sitting breaks. Shinjuku and Shibuya are both pretty massive and you probably won’t see either of them in any detail if you try to do them on the same day. Either narrow it down to certain parts of the districts that you’d like to see, or redistribute it to the other days.
Edo-Tokyo museum is closed for now, I believe. Which is almost fortunate, because I doubt you’d have enough hours in the day to see all the other stuff on day 3 as well as that…
Otherwise the logical order going between cities seems good.
Not sure of your dates, but just FYI that Kamikochi closes on November 15.
