I would suggest you consider staying in the Higashiyama/Gion area in Kyoto. There really isn’t much out by Nijo castle and it’s really quiet at night. Higashiyama/Gion has far more restaurants and is pretty to wander through at night. You’re also walking distance to many of the popular tourist spots and in November a number will have evening autumn leaves light ups. We’ve stayed at the Hotel Granbell but there’s tons of lodging options in this area.

Similarly, in Osaka most of the restaurants, shopping, and bright lights are in the Dotombori area and I’d recommend you consider staying there. We’ve stayed at the Cross Hotel but there’s tons of lodging options in this general area.

The inside of the Red Brick Warehouse is currently closed til December but you can still see the outside. I don’t recommend the Ueno Zoo. Better to enjoy the temples/shrines, museums, and shopping in the area. While you can do Nikko as a day trip it’s really better as an overnight. We’ve stayed at the Akirinoyado Villa Revage and it has two private onsen you can freely reserve. Highly recommend.
