I applied to Company A and during the pandemic I got my COE. However it got expired. They recently reached out about reapplying for the COE.
The thing is that in that time I applied to company B which I was also accepted to. However, company B has already started my COE application.
Is it possible to tell Company A not to proceed with their COE so with Company B, the process can go better?
I saw that it can be seen as immigration fraud if you have 2 COEs and now I am a bit troubled with this situation.

You cannot have two concurrent applications running. What happens if a second application is filed while the first is in progress depends largely on the individual officers processing the request(s). They may contact both parties to determine which is the one that should proceed. They may arbitrarily reject one or both applications.
If you have accepted an offer from Company B you should inform Company A that you are no longer interested in their offer and wish to withdraw.
Additionally, if your CoE from before has expired you are supposed to have returned it to immigration. I hope you did that.
