I’m trying to visit every municipality and ward in Japan, using a combination of public transport and private vehicle.
These are all the municipalities (4 cities, 16 towns, 10 villages) on islands without any road or train connection to the northern four main islands (excluding the South Sea Island, which are for another time):

>>Tokyo (2 Towns, 7 Villages): Izu Archipelago (Oshima Town, Toshima Village, Niijima Village, Kozushima Village; Miyake Village, Mikurajima Village; Hachijo Town, Aogashima Village), Ogasawara Islands (Ogasawara Village)
>>Shimane (3 Towns, 1 Village): Dogojima (Okinoshima Town), Nishinoshima (Nishinoshima Town), Nakanoshima (Ama Town), Chiburijima (Chibu Town)
>>Kagawa (3 Towns): Shodo Island (Shodoshima Town, Tonosho Town), Naoshima (Naoshima Town)
>>Ehime (1 Town): [multiple islands connected by bridge] (Kamijima Town)
>>Hiroshima (1 Town): Osaki-Kamizima Island (Osakikamijima Town)
>>Oita (1 Village): Himejima Island (Himeshima Village)
>>Nagasaki (3 cities, 2 Towns): Tsushima Archipelago (Tsushima City), Iki Island (Iki City), Goto Archipelago (Goto City, Ojika Town, Shinkamigoto Town)

My question is, which islands have car ferries for my kei-car? (Any other advice is welcome too!)

Oof this might be a hard question for some of those smaller islands that basically nobody knows anything about, which might be almost all of them.
The only island I can help with, that has basically nearly 0 information anywhere online, is Miyakejima and I can say that there’s no car ferries there.
You need to actually ship your car there (I could ask my friend who moved there for more information) but I think it’s quite expensive and not something you can do quickly and easily.
Ogasawara Islands ferry does not allow private cars to be taken by ferry. You can rent a car on the islands, but there are shuttles running between accommodation places.
I think all others are still served by ferries that have car carrying capacities.
you can take cars to Sado and Goto Islands, though I’ve only personally done it with motorcycles
