Recently I came to Japan as a research student at a university, but I’m finding every day to be a drag and difficult since it’s taken me until now to realize I don’t enjoy academia bench research. I was recently accepted to a part time software internship, but I can’t work there since my lab hours are countered as work hours via a grant. I already hold a bachelor’s degree. Assuming the employer is fine with me changing visas, is it possible in this case to get a work visa?

Work visa needs to be full time employment and I don’t think Internship counts. I think there is an internship visa but it isn’t very long. If you already have a Bachelor’s though, you meet the immigration requirements so you can switch to a work visa as soon as you find a job.
