In Japan, it often seems that Amazon and other online stores are the best bet for certain speciality products that we are used to having in the West, and I would guess the same goes for ACV unless anyone is aware of any particular supermarkets or stores in Tokyo that sell it? (I have briefly browsed some supermarkets as well as the Nissin World Delicatesen in Minato but have not found any).

リンゴ酢 sold pretty much anywhere, online and offline.

Edit: if the issue is that most is simply labeled apple vinegar and not specifically apple “cider” vinegar, I can’t think of how the process is any different. Just make sure to look for 100% apple vinegar and not apple flavoured vinegar.

Costco often carries Braggs ACV with the mother. Mizukan has a mellow ACV that I love for making pickles. Vinegar drinks of all sorts for promoting health are extremely popular and available in most supermarkets.
Its sold at just about any supermarket. But if youre looking for ACV you recognize then Kaldi usually has it
Look for リンゴ酢 usually placed where all the vinegars are (usually somewhere near mirin and soy sauce aisle) but be careful not to buy the one that is a diluted version meant for drinking. Usually in smaller amounts it’s in a glass bottle. I buy at Gyomu super or other “restaurant supply” grocers because you can buy a bigger plastic bottle with a handle for cheaper than the glass bottles.
Pretty much all of them sell it. At least every single one I’ve been in.

They have large 1 L plastic bottles for a few hundred yen that taste very “feral” and have that funky fermented taste.
They also have small glass bottles for around 150 yen that are less funky.
