I have a septum piercing, and I’m not sure how facial piercings are viewed over in Japan. I’m going very soon and it’s something I’m able to hide if needed, so I just want to make sure they’re not viewed like tattoos or anything that might cause me difficulty in onsens etc.

I think you’ll be fine as long as you’re not going to work in an office or really anywhere apart from, like, nightlife I’d imagine. I don’t think any onsen etc have rules against them, but maybe someone can confirm. If you’re going as a student then just be yourself and don’t sweat it, and you can hide it later if you decide to do job hunting here.
I’m in the same boat. Going to be an English teacher but I’m not sure how to hide my spider bites. Piercings are usually fine but more formal jobs like office work or schooling is different. Unless you’re a student or like a grocery worker I guess.
If you’re going to be working? You’ll definitely be asked to remove it.
If you’re a student no one will care.
They’re not usually accepted at work, and you’ll get a few stares, but they’re not offensive or anything.
I just flipped mine up or wore a U retainer.
