I’m studying computer science in university (Canada), and was wondering if 1-2 years of freelancing online after I graduate (+ working on other side projects for my resume of course) would qualify as work experience if I apply for jobs in Japan afterwards.

Depends if you can convince an employer that it qualifies. I’m sure someone out there might make you a job offer. Immigration won’t care.
But if I wanted to hire someone to be a full-time software engineer at my company, I would want them to have experience working as a full-time software engineer at a company. If the only thing on your resume after graduation is “freelancing online”, I would wonder why you weren’t able to get a job, unless your freelancing portfolio is very impressive – but people who need impressive work don’t hire fresh grads to do freelance work.
