So I just moved from Kawagoe to Setagaya, but for the next 6 ish months I must commute to near Kawagoe.
Can you get a commuter pass across multiple lines, example, Keio and Tobu, ass those will he the two lines I will take on my commute. If so where to get it?

Yes you can. Go to the station master and ask for teikiken, setagaya kara kawagoe made.
You can go to either a Keio Station or a Tobu Station and buy the commuter pass for the entire route there. They may ask you what transfer station(s) you will be using.
In your case, perhaps:
Keio Line to Shinjuku (JR Line) or Shinjuku 3-Chome (Fukutoshin Line)
then
Ikebukuro (Tobu Line) or Kotake-Mukaihara (Tobu Line) towards Kawagoe.
