Itinerary Check: A Week in Tokyo, This Spring

Hello!! I am headed to Tokyo this Spring and wanted some advise on my itinerary. We are spending about a week in Tokyo and a day trip to Hakone. We are staying at a hotel in eastern Tokyo! Things we would like advise on:
-Places to eat
-advise about how long each activity will take (I am nervous that I have planned things that will only take half of the day and then have nothing to do)
-locations I have left off that are must see
-overall advise on gaps/things we missed/things we shouldn’t do
-we want to do a guided bar crawl because we have heard it is hard for foreigners to get in some places, recommendations?
-we would like to do a tea ceremony but haven’t found a place, worth it?

Things we enjoy:
-nature, anime, cute shopping ditricts, museums, unique cultural experience, unique food

Day One:
-Land at 3:00 PM, retrieve portable wifi, travel to hotel (what is the best method to travel from Haneda to city with luggage?)
-Explore Tokyo SkyTree/SkyTree mall

Day Two: Shibuya/Harajuku
-Shibuya Sky
-shop at Shibuya 109
-lunch (Tamawari/Han No Daidokoro?)
-Miyashita Park
-Meiji Jingu/Yoyogi Park
-Togo Shrine
*head to Harajuku*
-shop
-sailor moon store :))
-Golden Gai that night maybe? Also no idea on Dinner

Day Three: Asakusa/Akihabara
-Sensoji Temple
-Nakamise-Dori
-Kappabashi Street
*travel to Akihabara*
-arcades and different anime shops (best stores for Sailor Moon/One Piece items?)
-maid cafe maybe? (Recommendations?)
-Ninja Resturant for dinner

Day Four: Hakone Day Trip
-7 AM-6:30 PM
-Sakaeyu Open (is it true this onsen accepts people with tattoos?)

Day 5: Shinjuku
-Shinjuku Gyoen National Gardens (should I try to book this in advance?)
-samurai museum (worth it?)
-lunch?
-isetan
-Imperial Palace East Imperial Garden
-Uneo Park
-Origami Kailon (worth it?)
-dinner?
-karaoke rooms/sega arcades/memory lane

Day 6:
-Studio ghibli museum
-cafe
*travel to Shimokitazawa*
-shop around, late lunch (best food here?)

Day 7:
TeamLab Borderless Museum
-Shiba Park
-Zojoji Temple
-Hamarikyu Gardens
*travel to Ginza*
-kabuki show?
