I’ve recently received my work visa from my local embassy of Japan, and plan on moving to Japan soon. My question is what repercussions if any will there be if something comes up and I decide not to go? Will it make receiving a new work visa or tourist visa at some point later more difficult? I’m hesitating if I want to join the company that sponsored me after all.

There will be no repercussions from Japanese immigration at all.
Obviously there will be some repercussions from your company, but that will be limited to getting blacklisted by them so you can’t apply again. They can’t affect your future opportunities with other companies.
