I moved to Japan in October 2020 and I was hired at my company on November but i was being trained and I didn’t get paid much. The company had a large holiday break in December which is three weeks long paid vacation but not for those who are being trained.
My first check in December wasn’t big but should I still file if I am able to?
I only received 90000¥

If you only received this ¥900,000 (which was employment income) for the whole tax year of 2020 then, no tax return necessary because after the basic deductions your taxable income would have been ¥0 (¥480,000 basic deduction + employment income deduction + Shakai Hoken deductions + whatever other deductions you may have utilized from October 2020 to December 2020)
People with ¥0 taxable income can still file a tax return if they desire, but they are not required to. So if you want you can go file one.
Also Your employer likely did your 2020 YETA too.
Japan doesn’t require filing if under threshold.
