Marriage certificate for a spouse visa

I went to the immigration bureau about 3 weeks ago to change my work visa to a spouse visa.
In my home country it is not necessary to register my marriage if I married in a foreign country so I only submitted my Japanese marriage certificate and a document which says that registering my marriage in my home country isn’t necessary (a document from the embassy).
When they checked my documents everything seemed alright. Today I got a letter from the immigration bureau telling me that I have to submit the marriage certificate from my home country until February 28th. I called them and explained that I don’t have to register my marriage in the country I am from and that even if I want to I can’t submit it until the 28th.
They just told me they need it and that I can submit a letter explaining why it takes longer and that a proof of an appointment regarding the certificate at the embassy is enough until February 28th. They told me that they will wait until I have the certificate.
The thing I am worried about is that getting this certificate will most likely take months. My current work visa is until June and I am not sure if I can get the certificate until then. Do I need to renew my work visa in that case even though I applied for a spouse visa?
Will they wait until I have the certificate even if my current visa expires?

Anybody had this problem before?
