Call your embassy and ask what you need to bring to get a new or emergency passport.
You need to go to the police station (not koban) and report the loss. With their paperwork in hand, you should be able to get a new passport from your embassy, and a new Zairyu card from immigration.
Police > report all IDs stolen.
Take the report to immigration – they’ll replace the Zairyu card.
In my case, the Embassy helped get a replacement passport for me, since I didn’t have all of the necessary documents. The Zairyu card was key, along with photocopies I had of my passport, birth certificate, and foreign driver’s license. I also had my company issue letter vouching for my identity.
Depending on your origin country, you may be able to get documents necessary for passport re-issue through relatives, check on that if it’s necessary.
