Also check out arashiyama area in Kyoto they have a romance train for a scenic view .
6 days to me, is way too short of a trip to do both Tokyo and Kyoto. You end up spending far too large of a percentage of your time traveling and not seeing enough of either city.
Other than that, I recommend not planning out every single meal. Tokyo is amazing for the sheer number of amazing food options in every neighborhood and a lot of the fun is discovering those in real time.
April 20 order should be:
Walk from your hotel to Akasaka Mitsuke station. Take the Marunouchi subway line to Shinjuku Gyoen station
Shinjuku Gyoen Park (it’s the only thing that will be open in the morning 9am)
LUNCH: Omoide Yokocho (it’s more of a place for dinner and late night drinks, but I guess you can find something to eat)
Take JR Yamanote line to Harajuku
Meiji Jingu
Walk down Takeshita Dori etc
Walk down Omotesando for luxury brand shops
You can walk down one side of the street to Aoyama Dori, then walk back up the other side of the street to Meiji dori (Dori is Street in Japanese by the way. If you ask for directions it’s better to use Dori so Japanese can understand you)
Walk down Meiji dori and you can go straight to Shibuya.

DESSERT: Shaved ice at Azuki to Kouri Shibuya (it’s probably going to be too late to eat sweets here, so better to find a place in Harajuku or Shinjuku
