Hi we are a married couple on our late 20s traveling for the first time to Japan hopefully not the last, this is a very special trip for us, we never get to travel alone before,have fallen in love with japan, and we choose autumn because there is some magic that comes along with that season.
We are traveling mid november and already have tickets bought, but have not set the route yet, we have several things we want to experienc for example Ryokan!! , we love food, culture, nightlife and comfort.
Note: We dont want things to be so rushed and just take our moment as long as we can in each place and explore, also there are days that i have online classes back home so this will reduce my span of time on those days. Will love to have recommendations of hotels, i have read that shinjuku and shibuya are really busy places and hard to navigate.
Need to know if my Itinerary looks good and whats missing.

So I like that your itinerary is a lot of “Visit a couple of places and see what happens while we’re there” – I really like anchoring a couple of specific things on a given day and then just taking it as it comes.
One thing I will suggest against that you’ve suggested:

If you’re coming from North or South America, I would highly, highly recommend that you do not day trip on your first day if you can possibly avoid it. I am always miserable that first day I get in, and being able to just go back to your hotel is a godsend.
If you’re coming from Europe, it’s probably not quite as bad (JST is only +7 from CEST), but it’s still a tad risky.
For where to stay in Tokyo, I love staying in Akasaka. Near 3 metro stations, lots of great restaurants and bars, and a nightlife vibe without the overwhelming nature of Shinjuku. Lots of hotels in this area too at a range of price points. I really think it’s a hidden gem of a neighborhood to stay in Tokyo.

And soooo many more restaurants in the area too. Just put Akasaka into the area search on Booking or other sites and you’ll find a huge range of hotel options in this area. If I were to ever live in central Tokyo I’d probably look at this neighborhood seriously for convenience, price, restaurants, and amenities like kids parks.
If you want a nice love hotel, look into [Hotel Rex](https://www.booking.com/Share-pC7MSK) or it’s sister property Hotel Karuta. Their suite rooms have their own huge whirlpool tubs and it’s fun for a night or two.

Keep in mind that by mid-November all the leaves will be gone in Takayama. I love Takayama but if you’re going expecting fall leaves colors you’ll be too late probably.
