The parkour people will be able to tell you of gyms that will teach adults, and they do the sorts of things that you will be interested in. Try to find parkour clubs or contacts.
Alternatively, capoiera clubs tend to have some overlap with parkour, they might be able to help as well.

What municipality do you reside in? There might be a municipal gymnastics facility you can book a slot at
I know this isn’t Tokyo but my friend owns an acrobat studio in Osaka called Power Arts. If you can’t get any answers about a place in Tokyo you could always try contacting and asking them. They have connections around Japan and host tricking competitions so I’m sure they would know. https://www.powerarts.org/
Some of the Central Sports gyms will have a gymnasium. My daughter goes to one and learnt flips after about 2 months of classes.
I’ve been looking for the exact same thing just solely to learn how to backflip and it’s hard to find. The best bet seems to “Mission Parkour” in Edogawa-ku.
For whatever reason I’m kind of self conscious to start jumping around in foam pits etc by myself, so if anybody fancies trying Mission Parkour or finds another alternative, feel free to drop me a message as I would definitely be up for joining.
