Seeing the quieter side of Japan?

The wife and I have booked our flights for Japan for this October! Arriving the 19th in Tokyo and leaving November 6th. Neither of us have ever been and we’re in the preliminary stages of planning our trip. While I’m not extremely well traveled, our honeymoon last year to Italy taught me some things I’d like to learn from. That being, I much prefer to enjoy a country by going to quieter and more scenic places than more urban/touristy centers. It was discouraging in Italy night after night to ask a hostess if there’s any open tables for dinner and them basically laughing at you. Or to look at a 3 hour line outside of an attraction that was on your list.

So our initial thoughts are to explore Tokyo and perhaps one other city for a few days, but relax and find more laid back places for roughly 75% of our trip, preferably coastal. Although it seems like from James Mays show that much of the coastline is relatively empty? So I guess my question is what towns or areas are along these lines that you would suggest?
