For the Naruto series it looks like the Kan-on readings were used for each one
写 (しゃ)
輪 (りん)
眼 (がん)
Sharingan is using all onyomi readings for the characters, utsushi wa me is using all kunyomi readings. I haven’t watched Naruto so I don’t when they use each reading, but generally for words that can be read both ways, onyomi readings sound more clinical or more scientific, whereas kunyomi readings can sound more archaic or literary.
